In my .jedrc, I have:
Startup_With_File = 0;  % if greater then zero, force JED to prompt for a file
                        %   if none is specified on the command line.  If 
                        %   negative, inhibit startup message.
I have it turned off, so I don't get prompted for a file to open. Maybe 
you do to.
